After changing a pom.xml plugin configuration (eg. java source level), the Project configuration is not up-to-date with pom.xml, requires an update. shows up. After triggering the update configuration command, the warning is not removed.
Same thing for wrong project natures in .project.
Works fine in previous release

I traced the problem back to #798 (8f3d63f). Reverting the commit fixes the issue.
