JetBrains: Commands aren't working

I am using PHPStorm 2024.1.3, with Cody 6.0.6-nightly (tried 6.0.3 stable too, same result).
I can chat with Cody, but Commands are not working, there is just this notification bubble appearing whenever I try to run any command:

Cody is disabled on this file
This file has been restricted by an admin. Autocomplete, commands, and other Cody features are disabled.

The source code is opened from a wsl$ path (Windows 11, Ubuntu WSL2, Docker).

If I open the exact same project folder from VSCode, then everything works fine. My Cody user is the same in both IDE (the issue was the same while I had a free plan, now I have a Pro subscription, it didn't make any difference).
